This is included in a KB article (920277) with the unhelpful (for this purpose) title "... is not listed in the Add or remove Programs Tool ..." so as this is asked quite often in the newsgroups I thought I'd included this information (from that KB article) here.
You remove the Windows Internal Database by using the msiexec.com command.
Here's the relevant extracts from the KB article
1 x86:
msiexec /x {CEB5780F-1A70-44A9-850F-DE6C4F6AA8FB} CALLERID=ocsetup.exe
2. x64:
msiexec /x {BDD79957-5801-4A2D-B09E-852E7FA64D01} CALLERID=ocsetup.exe
Another thing that article fails to mention is that if you intend to reinstall WSS 3.0 on that server, it is a very good idea to remove both WSS 3.0 itself *and* the Windows Internal Database.
